Actually, I've only noticed this with powerpoint, as I can't think of another program which uses full screen in this way, but when running powerpoint in slideshow mode, the secondary taskbar remains on top of the slideshow, and powerpoint still uses the whole screen, with the result that the bottom section of the slides are obscured.
Perhaps there is a way to detect if an app is using full-screen with no window decorations and put the taskbar underneath this window?

Sorry - 2 things:
1. The subscription service is definitely erratic - I'm subscribed to this thread (according to my subscriptions list) but didn't get an email. The other thread I'm subscribed to did get emailed when you replied...
2. At the moment, Powerpoint is the only one I use, but the 5.2b2 release seems to have it sorted anyway!
