Since updating to AMM 8.8, whenever I "wake" my displays all the windows I have set to my secondary monitor are moved to my primary.
From my testing this only happens when the primary monitor is turned off either physically or when Windows turn off the display through Power & Sleep options. When the primary is turned off, the secondary continues to only show what is normally there, but when the primary is turned back on, everything from the primary is moved to the secondary briefly as the primary powers up, then everything (including what is supposed to stay on the secondary) moves to the primary.
Logging shows three lines when the primary is turned back on:

This has only started happening since I updated to 8.8 and I haven't touched any settings since the initial setup last year.
- Actual Multiple Monitors 8.8
- Windows 10 Pro 64-bit

I see this behavior even with our program not running.
Could you completely close AMM and see whether the issue persists when AMM is not running on your PC?
Have you updated your Windows recently?
What exactly version and build of Windows are you running? You can see it here: Win+R, then type winver and press OK.

I did more tests with and without AMM running, and the issue does persist regardless of it's state.
Windows may have been updated, Windows 10 does it on its own, so I can't really speak on that.
Windows is running version 10.0 (build 10240)
Also, my Nvidia drivers updated recently (03/28/2016) to version 364.72.

This problem seems to be not on our side, but probably our program can help you in this situation. If you place your windows over the monitors using our program ("Move to monitor at startup" action of Default/Specific setting), not by dragging manually, you can reapply settings using Pause/Resume combination (via the AMM tray icon context menu items or via the hotkey, which should enabled in the Configuration module first) , so that windows are placed according to the settings.

This problem has existed with Windows since XP and has to do with detecting the power status of monitors through the power sensor pins in DP and HDMI connections. Now that monitors are getting bigger (and cheaper!) and running higher resolutions via DP or HDMI, it's rearing it's ugly head. Power users, gamers, and graphic artists running multi monitors at higher resolutions on DP or HDMI connections are screaming bloody musrder about this Microsoft 'feature'. Looking for a workaround or cure led me here and I'm wondering if your software can fix this. I'm a graphic artist and each time my computer's screens come back on, all my pallets are crammed into the main monitor and it takes a minute or two to restore everything.

Existing workaround is mentioned in my previous message. You can set automatic placement of the windows on startup using the and features of Specific Settings for these windows. These settings can be re-applied to the windows at any time, so you can re-apply them after you turn the screens on.
