This problem occurs on the latest version of Multiple Monitors.
When you click on a programs taskbar icon to minimize it, the animation is incorrect and animates to the primary monitor.
Minimizing from the titlebar or showing minimized windows with the taskbar works correctly.

Hi Blake, it's been a few days already since you last posted. I think this falls more as a bug rather than a feature request.
